RussianI eventually just did this:
ApplicationContext ctx = new GenericXmlApplicationContext("SpringConfig.xml");
MongoOperations mongoOperation = (MongoOperations) ctx.getBean("mongoTemplate");
Dunno why i can't Inject it...

Seems clearly to be defined, why am I getting undefined?

Not much to go here on, but one thing that comes to mind is that if you are trying to @Inject in a class that is created with new, than injecting will not work. it will only work in classes that are managed by the Spring container.
Just a personal preference: I am not a big fan of the xml configuration for spring, and for some cases it can be completely avoided with annotation based configuration.
