I always see this term and never understood it, for example:

TCP is being used on top of IP (Internet Protocol).

Here's another one:

Several of the RemObjects SDK components are based on top of Indy controls.

When someone says "A is based on top of B", it generally means that A is built using the functionality provided by B. So for your first example, it means that TCP relies on IP for its lower-level functionality.
