Quiero seleccionar una columna de blob de una tabla, codificarla en base64 e insertarla en otras tablas.¿Hay alguna manera de hacer esto sin tener que sacar los datos de la base de datos y pasarlos por mi aplicación?

Yo estaba buscando la misma cosa y que acabo de ver que MySQL 5.6 tiene un par de nuevas funciones de cadenas que soportan esta funcionalidad: TO_BASE64 y FROM_BASE64 .

Para los interesados, estas son las únicas alternativas hasta el momento:

2) Si ya tienes el sys_eval UDF, (Linux) puedes hacer esto:

Se sabe que el primer método es lento.El problema con el segundo es que la codificación en realidad ocurre "fuera" de MySQL, lo que puede tener problemas de codificación (además de los riesgos de seguridad que está agregando con las funciones sys_*).
Lamentablemente no existe una versión compilada en UDF (que debería ser más rápida) ni soporte nativo en MySQL (Posgresql lo soporta!).
Parece que el equipo de desarrollo de MySQL no están interesados en implementarlo ya que esta función ya existe en otros idiomas, lo cual me parece bastante tonto.
Sin embargo, otra aplicación personalizada que no requiere mesa de soporte:

Si necesita esto para <5,6, tropecé a través de este UDF, que parece funcionar bien:
