Поскольку Boost-1.39 libboost_filesystem зависит от libboost_system. До 1,39 вы можете ссылаться только на Boost_filesyStem, в более поздних версиях вы должны связать с ними оба.

Может быть, это есть что делать с вашей ошибкой.

Я нашел Boost.m4. Быть гораздо более прочным, чем Macros Boost, доступные из Autoconf Macro Archive. Возможно, вам удачи просто мигрировать в Boost.m4.
